  • A living cell can be viewed as a dynamical system in which a large number of different substances react continuously and non-linearly with one another. In order to understand the behavior of a continuous non-linear dynamical system with numerous interacting parts, it is usually insufficient to study behavior of each part in isolation. Instead, the behavior must usually be analyzed as a whole (Tomita et al., 1999). Considerable amounts of time-domain data are now becoming available concerning the concentration of biologically important chemicals in living organisms. Such data include both gene expression data (obtained from microarrays) and data on the concentration of substances participating in metabolic pathways (Ptashne, 1992; McAdams and Shapiro, 1995; Loomis and Sternberg, 1995; Arkin et al., 1997; Yuh et al., 1998; Liang et al., 1998; Mendes and Kell, 1998; D’haeseleer et al., 1999). The concentrations of substrates, products, and catalysts (e.g., enzymes) participating in chemical reactions are modeled by non-linear continuous-time differential equations, such as the Michaelis-Menten equations (Voit, 2000). The question arises as to whether it is possible to start with observed time-domain concentrations of substances and automatically create both the topology of the network of chemical reactions and the rates of each reaction that produced the observed data — that is, to automatically reverse engineer the network from the data. Genetic programming (Koza et al., 1999a) is a method for automatically creating a computer program whose behavior satisfies certain high-level requirements. This guide is primarily intended as a reference for the Pharos hardware installation. SOFTWARE INSTALLATION • Microsoft Windows 2000, XP & Vista: Insert the CD and use Windows Explorer to navigate to the Pharos Designer folder and double-click on the file “pharos_designer_installer.exe” to launch the software installation process and follow the simple instructions. • Apple Macintosh OS-X (10.4.x): Insert the CD and use Finder to navigate to the Pharos Designer folder and double-click on the file “pharos_designer_installer.dmg” to launch the software installation process and follow the simple instructions. QUICKTIME Apple’s Quicktime must be installed for Designer to function and so version 7 is supplied on the CD; navigate to the Apple Quicktime folder and double-click either “QuickTimeInstaller.exe” (Windows) or “QuickTimeInstaller.dmg” (Macintosh) to launch the installation process.   • Viewpoint specification is fundamental to traditional computer graphics rendering. Both the transformation of a scene to eye space in the traditional graphics pipeline and the origination of viewing rays in a ray-casting system depend on the viewpoint. Moreover, many subsequent rendering steps are also impacted by the choice of viewpoint, including clipping, projection, illumination calculations, shading, and visibility determination. As a result, changing the viewpoint frequently gates the entire process of interactive rendering, as each rendered frame is initiated with the specification of a viewpoint, followed by the scene description, and culminating with the final displayed image. There are many potential advantages to decoupling viewpoint specification from rendering. First, immediate efficiency improvements are available if rendering costs are amortized over multiple views. They result from reuse of shading calculations as well as exploiting the coherency of surface reflection with smooth variations in viewpoint. A second advantage results from beginning the rendering process before the viewing position is resolved, thereby reducing latency.   • The current pedagogical trend about involving students in their learning is naturally extended to student-centered learning in e-Learning systems. Likewise, instructional designs are developed to enable and motivate students at center stage to learn effectively and willingly. However, from our ten years of experience in promoting an e-Learning system called TIES in higher education, we have realized that an “e-Teaching” environment for teachers to teach effectively and happily needs to be founded as a prerequisite to successful e-Learning. We further argue that “e-Teaching” can be developed to be a central idea that is actually more important than e-Learning. The reasons are as follows: (1) teaching is more fun and active than learning, (2) teaching requires more creative and imaginative brain work than learning, (3) teaching creates more value than learning, and (4) the Web is growing as a global brain harnessing intellectual knowledge. A seemingly innocuous shift of the center of attention from students to teachers may transform e-Teaching as a current Web 0 status to even Web 2.1, if we may borrow a trendy word from a recent Web 2.0 hype. Increasingly, e-Leaning today is defined by terms like Information and Communication Technology (ICT) in the context of ubiquitous IT network society. However, the bottom line of e-Learning is defined as training delivered on a PC/Internet to improve students' learning performance and their self-motivation and self-directedness.
