  • Using molecular graphics software to create geometry
  • Several PDB viewers, including Chimera and Pymol, are able to export molecular representations as VRML files. VRML files can then be converted to a file type that can be imported directly into the 3D application of your choice. By default, Maya is able to open/import .obj, .fbx, .mel, .ma and .mb files (among others). Plugins can be installed to import a number of other 3d file types, but as of yet there is no direct way to import VRML files into Maya. First, we’ll explore the functionality of Chimera and export VRML files of the reovirus attachment protein sigma1, then we’ll use the ‘multiscale model’ option in Chimera to export the reovirus core as VRML. We will then use PyMOL to create a cartoon protein representation and export it to VRML. Using Chimera to Export VRML Surfaces & Ribbons: Open PDB ID ‘1KKE’ using Chimera’s ‘Fetch by ID’ command under the File menu. To download any PDB directly, you can go to http://www.rcsb.org. Chimera can also be downloaded for free from the UCSF Chimera website (http://www.cgl.ucsf.edu/chimera/). By default, the molecule is seen as a wire model. You can tumble the model using the left mouse button (LMB). The right mouse button (RMB) allows use to zoom in, and the middle mouse button (MMB) pans. • Practice and Review Activities CD-ROM User's Guide
  • The Reading Mastery Signature Edition Practice and Review Activities software is an optional component of SRA’s Direct Instruction Reading Mastery program. The successful use of the print program does not depend in any way upon the supplemental software. The purpose of the supplemental software is to provide students with the opportunity to play educational games that directly reinforce some of the major skills taught in Reading Mastery. For example, the software that accompanies the kindergarten level of Reading Mastery has three types of games. In one game, a computer character says a word and the student chooses the printed word from a set that appears on the screen. The words in this game come directly from Reading Mastery, and utilize the same specialized orthography. In the vocabulary game from the second-grade level of the program, students match vocabulary words with definitions, again based upon the vocabulary instruction in Reading Mastery. Students can also play a powerful comprehension game that provides reinforcement to students for remembering what they have read. The passages used in that game, of course, also come from the Reading Mastery program. The software includes an easy-to-use management system for making assignments to students and viewing or printing student records. Games are organized according to your progress in Reading Mastery Signature Edition. Games should be assigned only after students have demonstrated mastery of the content at any given point in the print program. For example, the management system shows that one of the comprehension games in the fourth-grade level of
  • Virtools Tutorial: Let’s Get Physical
  • Virtools provides the amazing ability to endow your worlds with a reasonably good simulation of real world physics with the addition of a few building blocks. As we will see, this system becomes a bit of a black box, but I hope you’ll find that it works reasonably well in many circumstances. The Physicalize BB Let’s begin with the Virtools Getting Started Physics demo. C:Program FilesVirtoolsVirtools Dev 3.5DocumentationPhysicsPhysics DatabaseGettingStarted.cmo. To begin experimenting with physics, all you need to do is add the Physics -> Creation -> Physicalize BB to the two main elements in the scene. In this case the floor and the box. Be sure to set IC on anything you physicalize before playing the scene. Gravity One thing that happens automatically in with the Physics system is that you get Gravity. If you play the scene at this point, you’ll notice that everything that you physicalized falls out of the frame. This introduces us to the first major parameter in the Physics BB: “Fixed” Download Virtools Tutorial: Let’s Get Physical
  • How to create a bone diagram
  • This tutorial shows how to create a bone diagram. A bone diagram represents relations between endpoints and surface interaction. A bone is transformed by a force field, and the skin transforms with the bone according to its settings. It can be usefull for creating diagrams that interact with for example a ground plane or planes that are transformed into a design. It covers the basics of fields kinetics and skin. First we need to create the bones and make them interact with a force field, the forcefield represents an environmental constant. We want each end joint to interact with a different force (for example a different program aspect) To create the bones we need to set them up carefully, it is wise in this case to use the Snap Grid. We'll create 3 individual bones and connect these lateron using the hypergraph. First create a bone (Animation Menuset >> Skeleton >> Joint) Lets draw a bone in the TOP view. Select three coordinates (snap to the grid) and press enter to end the joint. Download pdf How to create a bone diagram
