Considerable amounts of time-domain data are now becoming available concerning the concentration of biologically important chemicals in living organisms. Such data include both gene expression data (obtained from microarrays) and data on the concentration of substances participating in metabolic pathways (Ptashne, 1992; McAdams and Shapiro, 1995; Loomis and Sternberg, 1995; Arkin et al., 1997; Yuh et al., 1998; Liang et al., 1998; Mendes and Kell, 1998; D’haeseleer et al., 1999). The concentrations of substrates, products, and catalysts (e.g., enzymes) participating in chemical reactions are modeled by non-linear continuous-time differential equations, such as the Michaelis-Menten equations (Voit, 2000).
The question arises as to whether it is possible to start with observed time-domain concentrations of substances and automatically create both the topology of the network of chemical reactions and the rates of each reaction that produced the observed data — that is, to automatically reverse engineer the network from the data.
Genetic programming (Koza et al., 1999a) is a method for automatically creating a computer program whose behavior satisfies certain high-level requirements. Recent work has demonstrated that genetic programming can automatically create complex networks that exhibit prespecified behaviorDOLFIN User ManualDOLFIN is implemented as a C++ library and can be used either as a stand- alone solver, or as a tool for the development and implementation of new methods. To simplify usage and emphasize structure, DOLFIN is organized into three levels of abstraction, referred to as kernel level, module level, and user level, as shown in Figure 1.1. Core features, such as the automatic evaluation of variational forms and adaptive mesh refinement, are implemented as basic tools at kernel level. At module level, new solvers/modules can be assembled from these basic tools and integrated into the system. At user level, a model of the form is specified and solved, either using one of the built-in solvers/modules or by direct usage of the basic tools.
This chapter demonstrates how to get started with DOLFIN, including downloading and installing the latest version of DOLFIN, and solving Poisson’s equation. These topics are discussed in more detail elsewhere in this manual. In particular, see Appendix B for detailed installation instructions and Chap- ter 7 for a detailed discussion of how to solve partial differential equations with DOLFIN.

There are a few types of feeds commonly found on web sites RSS 1.0, RSS 2.0 and Atom. There is quite a bit of debate about which type of xml format is better, but for the purpose of simplicity I will often be referring to feeds as RSS. RSS and Atom feeds are the structures that organize content which is being updated on a regular basis in order for others to retrieve it. This content could be articles, blog posts, photos, PDF documents, PowerPoint Presentations, audio files, video files, or other applications. If the content is the flesh of an orange then a feed would be its skin. The skin keeps the flesh in place so that it is easier to transport.

Setup maven projects
We start with creating a script that calls the 4 maven archetypes to generate the project structures and maven build files. It also does an inital build and generation of Eclipse project with the maven eclipse plugin. Of course you can execute these commands one by one from the command prompt, but the script is useful when doing this several times.
Copy the following script to sculptor-archetypes.cmd, located in the root of your Eclipse workspace. Adjust paths to your environment.
